Evaluating the impacts of analytical thresholds on calculating the core gut microbiome of bison in Yellowstone National Park

Abstract:
The core microbiome provides an effective way of filtering gut microbiome data to build a robust understanding of species of conservation concern, and assess individual- and population-level species health. However, there is considerable variation in the analytical parameters used to define the core microbiome across existing studies. We examine the seasonal gut microbiota of bison from Yellowstone National Park and show that different analytical parameters produce substantial differences in our understanding of core microbiome size and composition. We also show that these differences can expose distinct aspects of bison ecology, reflecting seasonal differences in diet, behavior, and potential instances of dysbiosis. Finally, we demonstrate the benefits of employing an interactive app to explore the sensitivity of the core gut microbiome to changes in analytical thresholds. These results illustrate that, when applied thoughtfully and examined thoroughly, the core microbiome framework has the potential to provide valuable insight into species health. This insight will support effective species monitoring and conservation management in the future.
